At a nervy Stamford Bridge, Chelsea led when Dynamo defender Aleksandr Dragovic headed Willian's cross into his net.
Dynamo improved after the break and were rewarded in the final 15 minutes when Dragovic fired in the equaliser.
But Willian's sublime curling free-kick earned the Blues only their second win in eight matches.
The victory moves Mourinho's side above their Ukrainian opponents into second place in Group G.
The Blues are three points adrift of leaders Porto, who won 3-1 against Maccabi Tel Aviv.
Chelsea go to Israeli side Maccabi in their penultimate match, rounding off the group stage by hosting Mourinho's former club Porto.
