Los Blancos even finished the match with 10 men as Lucas Vazquez was red carded in the tie as Real Madrid lost their sixth game this season in the topflight.
The visitors started the game aggressive, and it took them just three minutes to get the breakthrough at the Santiago Bernabeu.
Brazilian star Marcelo lost the ball in his own half and Merino went down under a bad challenge from Casemiro in which the referee had no choice than to give a penalty.
Willian Jose scored the penalty sending Real Madrid goalkeeper Thibaut Courtois the wrong direction.
The first half ended with the visitors leading 1-0 in which Real Madrid fans thought their players would come out angry in the second half.
But Real Madrid were weak and things turned sour for them in the 61st minute when Lucas Vazquez got his second yellow card and had to leave the pitch.
Willian Jose provided a fine assist for Ruben Pardo to score the winning goal for Real Sociedad in the 83rd minute for them to win the match 2-0.
